I am
looking forward to build the website.I know I can get lot of 3rd party
application to facilitate transaction outside Nepal(like Paypal).Do you
know any application that can be used to make payment using Debit Card issued in nepal? What about online Bank Account payment(Payment by your bank account)?

Nepalese govt. doesn't allow any transactions involving Dollar bills unless you open a "dollar account". So, you can't use paypal or similar services.

What about Debit Card, Credit card issued in Nepali Banks( to be paid in Nepal based website).Or what about Bank transfer from Nepali bank?

Couple of months ago, I heard a  news about Nepal's first payment gateway https://esewa.com.np/ . But I'm wondering if they are real payment gateway like Paypal.  Below is the info. from their website.
